Malhar is the son of Nana Patekar and actress Neelakanti Patekar. His parents married in 1978 after meeting through theatre. The couple had two sons, Durvasa and Malhar.
Their elder son, Durvasa, died at a young age following an illness, leaving Malhar as their only surviving child.
